If starting in the middle of the year, how can employee year to date information be entered?
In AMS Payroll you can enter one check for each employee that contains the Year-to-Date Payroll information. From this point on you can enter in Payroll as needed.

Does the software have the mailing addresses for the state forms?

Can a negative check be entered to correct an error in a previous quarter?
In this scenario, the preferred way to handle this is to omit and delete the check from the third quarter, then file amended returns with the respective agencies. The 1099-etc software is not designed to handle negative wages.
